VW Golf FSi gear change problems

When I drive my 2006 VW Golf FSi auto I am now having problems with the car jumping when trying to change gears. The problem occurs when it is changing from second to third gear after I have been driving for over 15 minutes, especially after I have been driving on a freeway and then go back to city driving. The dealer told me that there seems to be a problem with a sensor in the transmission and they cannot determine if it is an electrical or mechanical fault. For them to determine this, they would need to dismantle the transmission, and I was told that for them to do this is labour intensive so it is better to change the entire transmission. The cost of the change will be $6000. That was an OMG moment for me. What do I do? Should I get a second opinion? Is this something known to happen to these cars? Is this diagnosis correct or could it be something else?

It's most likely a problem with the shift solenoid and the dealer is right in saying the only way to find whether it is electrical of mechanical is to pull it down, but it seems an extreme step to replace the whole transmission. I would take it to an independent VW specialist mechanic and get another opinion.
